Police were called to the scene about 1.15am on Wednesday following reports a vehicle had gone underwater.
"Officers attached to Sutherland Shire Police Area Command attended and found a vehicle had left the roadway before entering the water and becoming submerged, with two occupants on board," a police statement said.
"A passenger - a man believed to be in his 20s - became trapped in the vehicle.
"The driver - a 20-year-old man - self extricated from the vehicle and was taken to hospital for mandatory testing.
"A multi-agency search operation has commenced to locate the passenger with assistance from the Crash Investigation Unit and Marine Area Command.
"Police have established a crime scene and investigation into the incident have commenced.
"Audley Road at Audley Weir in the Royal National Park has been closed in both directions. Motorists are urged to avoid the area and use an alternative route."
